I installed a Pertronix ignition module and 0.6 ohm Flamethrower coil on the 292 engine in my TBird (6 volt still) along with all new plug wires. It runs fine...maybe could use a small timing adjustment for slight initial hesitation when accelerating...but other wise good. Since I've made this change, it seems that once the engine warms up it "boggs down" at approx 2000 rpm (45-50 mph). The engine runs rough and lacks power. The problem doesn't exist right after start up. Though it acts somewhat like it may not be getting enough fuel, I also have a new fuel pump (and I can take it right past 2000 rpm to whatever speed right after startup). Could a bad coil be the problem. Any ideas what else to troubleshoot?

I am going to assume that this is a new kit just installed? I just went through this with an old kit that was installed 13 years ago. Check all your grounds and make sure you have a correct kit for 6 volts! Also make sure you have a full 6 volts coming from you ignition switch to the Petronix. Are you running a voltage regulator? If so this may be the problem.

Yes...new module and coil.  In addition, I recently changed out the original generator for an Powermaster alternator.  The problem existed before and after that change. Also, I confirmed good voltage by direct wiring to the battery to go around the ignition switch and wiring...problem continued.  I'm certain it's getting consistent voltage.

Be absolutely certain that the wiring is correct and you have followed the installation instructions.

Reinstall the points and points coil.  Does the problem go away or is it still there?
